My one guess is that the Windows Home Server redirector behaves differently than the standard CIFS redirector, possibly for backup/versioning reasons. My Win7/64 does show junction folders with an overlay. Maybe some setting...
That EXEs show overlays and other file types don't has XY internal reasons.
I will show Junction overlays only for folders in the next version.

I am on Win 7 x64 as well. Same behaviour in Win 7 x86.
Can you force Junctioned files to show? That would complete the solution. Then with Junctions displayed turned off...the files would still show.

PS: Alas, it's not possible technically. This touches high-performance parts of the code, and I cannot justify to implement this exception.
