As the number of tags grows the system becomes increasingly unwieldy.
Even if it's just visually, I think a way to group tags together would go a long way in making it scale without compromising usability.
Here's a couple examples from different software solutions:

Indeed I checked it out yesterday, but to my (beginner) understanding the 'Click and Tag' panel includes every single tag, unless there's a way I'm not aware of to manually include only some of them in different 'Click and Tag' groups.

You can have any number of parallel "Click and Tag" categories:

Welp, I stand corrected!
Since clicking on 'Update Category' re-fills the list of tags, I assumed that it would happen when restarting the program too, but that's not the case.
While it's just a single level of hierarchy, it does help a lot to collapse the groups you don't need.
And it also allows the use of colors and labels, so I'm quite satisfied.
