If that are not too many files like many GBs,
and depending of the kind of your collection,
you may could try to do something like this...

At machine one:
- go to the top folder
- menu "Edit > Show all items in branch"
- menu "View > Show Items > Show folders in list" <<< disable this option to see no folders
- menu "Edit > Select > Select All"
- menu "File > To Clipboard > Item names"
Now all file names from machine one are in the clipboard.

At machine two:
- go to the top folder
- menu "Edit > Show all items in branch"
- menu "View > Show Items > Show folders in list" <<< disable this option to see no folders
- menu "Edit > Select > Select items..."
- Paste in the list from clipboard
Now all the files with same name from machine one should be selected.

I don't know how this commands would work with 100.000s files, i would do this maybe for each single sub-folder only.

Have anyone experiences if there is any limit for that commands (clipboard "size", select items) ?
This may depend on the used OS too?
