[SOLVED] OneDrive and KB4093112
It seems that since the latest Windows 10 update (2018-04 Cumulative Update for Windows 10 Version 1709 for x64-based Systems (KB4093112)), the OneDrive folder and contents are displayed as junctions and the overlay icons are not displayed anymore:

Did you recently enable Files-On-Demand? That used to be the cause that changed the folders into junctions.

Good catch! That was the issue, though I didn't activate it manually. Seems that this update changed my settings.

Just today I installed the new Windows 10 version 1803 and I noticed that F.O.D. is now the default in that as well, I wasn't going to enable it personally because I blame it for issues I was having previously, but now it auto syncs placeholders immediately after a clean install, whereas the old behavior was making you choose your folders to sync first after a clean OS install, anyway I ended up leaving it enabled, fingers crossed I have no issues this time round.
