Copy Folder Structure without files or hidden/system folders

I'd like to copy a partition's folder structure only (Create Branch(es) Here?) to a new computer's corresponding partition. When I do that, what happens with Windows system folders, like Recycle Bin and System Volume Information? If they are copied, do they become a problem for Windows on the new computer?
