I know there are various window/focus issues yet to be resolved by twinBasic, but I have one that is easily reproducible so I thought I'd mention it since maybe it might lead to the cause of the others being more easily identified.

So the easiest way to repro the one I am talking about is to have XY maximized, open the Status Log (from context menu) and Press Ctrl+F then put in a string you know won't be found, once the dialog pops up saying "Could not find: xxx" the slog dialog will disappear in the Z order and the XY UI will be from then on non-responsive. (until you get that dialog back to the front of the Z order)

Having XY maximized isn't a requirement, it just makes it where you can see the effects the issue causes more clearly, because dialogs being lost in the Z-order is the same issue caused sometimes with others dialogs such as Configuration under other circumstances. You can also repro using the same method via other dialogs such as SC text etc. instead if you wanted.
