I used Custom Copy to paste a file, and created a name conflict.
This opened a second Custom Copy popup warning me about the name collision. But I didn't notice it at first, as I was focused on the main Custom Copy in Progress popup in the bottom-right corner of my screen. Except that main popup was now in the background of the 2nd popup, making it impossible to click and drag (it would play the dreaded, but nice-to-hear, Windows error sound). However said popup is also placed oddly, so low that it's buttons are almost completely covered by the taskbar.
As a result, I have a very odd window that I cannot see completely and cannot move. I can't click on the main XYplorer window either.
Only after did I understand that another popup was "on top" of this, the Name Collision popup at the center, but it's not obvious when the two popup are at different places, which one is on top.
If the first popup was placed near the center it would make it more obvious.
Ideally the whole Custom Copy operation would use a single popup, and I'd be able to keep using the XYplorer main window to check stuff during the operation, but it would probably be a bigger architectural change, so fixing the first popup position seems the best compromise.

The progress window remembers its last position, so it must have been an earlier you that placed it there. But I agree that the buttons should not be covered by the taskbar. Should be better in next beta.
Concerning popup over popup: The color of the window titlebar should clearly show you which window is in the foreground.
