I would understand this, but it will confuse many... The problem is: you have re-usable templates and then you offer the option not to use parts of them. This is already an interaction sin... Yet we already have the ability to select via option if search location is current or from template, so isn't that a similar situation?
I see this as just a variant of this current option...but the inverse, in a way, as we're saying use current excludes or excludes from template, right?
So maybe a (whatever you call that dot selection thingy) option with "Exclude stored folders" vs "Exclude current folders" as possible labels would be more similar to existing, and thus easier to follow?
And this would only apply to those templates loaded via this panel, so any templates loaded implicitly would do which way? Good question...

From a user POV, I think this is not really the case; Let me explain...
I think that for users, Templates are that, and only that : Templates. As in, those thing I save & load as templates.
Finding Tabs, while it might be working the same internally (hence your reply) are not seen as template, not for us. Because, here's how the user checks his Search Templates : Ctrl+F9
They're all there, and there are no such things as templates for Finding Tabs or anything like that.
In other words : Templates are "User" Templates, from the Search Templates GUI. Finding tabs are a different things, and I would say that as such yes, no matter what they should remember/load their Excluded Folders.
As jc mentioned, the search location is stored in Templates, but there's already an option to load it or not, the same would be applied for Excluded Folders.
But Finding Tabs are living in their own bubble, they always load their settings, locations, and excluded folders. That's I believe the normal/expected behavior, from a user POV.
Hence only one option, for Search Templates, and that option is no different than the one for location - so it shouldn't be that confusing.
