When using the above catalog context menu, it would be helpful if XYPlorer could add the "File:///" in the "destination" field so that it is ready to launch. Unless there is some other reason or functionality for the way it is now that I haven't come across.

Well, it doesn't do the same! 
A path to a file with have the current location changed to the containing folder & get the file focused&selected; while the file:/// prefix is used to have the item opened with the windows shell association (eg. start the app, open the document in word, etc)
Basically, items pointing to files does what Favorites Files do.
Maybe that way is not used as much as the one with file:/// prefix now, but should it be changed by default for files??
Besides, items are now added the same whether or not they are files or folders, this would require a test obviously.
Maybe it could be added though, as an option. Either a "real" one, ie a checkbox on Config window, or a "trick" such as hold shift while clicking on the menu to have items pointing to a file (not) be prefixed by file:///
