the savesettings enhancement in 14.40.0002 should help scripts that deal with multiple instances.

I use multiple instances exclusively (I greatly dislike tabs and multipanes), and to get around that potential issue I have disabled "Save settings on exit (Startup & Exit)". Any time I intentionally change an option I save the settings manually. This has the added benefit of always launching a new instance in the exact location where I want it, rather than wherever the last one I closed was.

Same here. I'm not at all worried about using a second instance at least for the situations I would use it, which would typically be to open a folder in a specific format and layout. I've set it up such that a quick hit of a single key closes the second instance and I'm back where I was in the first instance. I certainly wouldn't be changing settings in the second instance or change settings period with a second instance up and running. A new SC to open a second instance of XY which would have a folder parameter like "goto" but would also permit additional scripts to load in the 2nd instance would be a very welcome addition.
