Can you reproduce this?
From the Minitree button's right-click context menu check Minitree and uncheck everything else.
1) Goto Desktop and minimize tree. At this point only My Computer and Desktop is visible in MT.
2) Create a new folder and go into that folder. MT updates to show New Folder below Desktop.
3) Go back to Desktop and delete New Folder. MT updates and removes New Folder but you see next available path from tree in place of New Folder. In my case I see "Local Disc (C:)" which I never navigated to.

Tried, but it does not happen here. Must be some other factor in the game.

Well, its not a big deal for me, just reporting it.
BTW, I dont know if it matters, but here is the exact way i do it:
When in desktop I right-click on MT button and minimize tree to remove all paths.
Then,
Ctrl+N,
Enter (exit rename mode),
Enter (goto folder),
BackSpace (Back to Desktop) and
Delete (Delete New Folder)
