Long time user, first time poster.

I was wondering if there is a way to disable mouse scrolling in the toolbar?

The reason i am asking is that i have some custom button, that have separate behavior for left and middle click.
Sometimes when i middle click i inadvertently move the scroll wheel which minimizes the toolbar and menu bar.

Is there any way to disable this behavior?

Yes just go into this dialog

Tools | Customize Toolbar...

and Options button in lower left, it sounds like you want to disable Button Set switching.
