After a copy to the other pane colored lines doesn't disappear

You are probably talking about these lines:
Configuration | Colors and Styles | Styles | Clipboard Markers | Colored lines
After copying, the clipboard is not automatically emptied. The lines tell you this.

but making them disappear after copying files is correct way and that is how it should be
