I use to have my sort order as labels (descending), i'd have pink at the top, yellow than red. However after I updated it changed the order of the coloured labels. Is there any way to set the labels how I want?

They are sorted by their name. So you can rename them to change the sort order.

Instead of renaming them, you can simply edit them to prepend a number in front of the existing name. So if you want yellow to be first and pink to be second, you can do:
1-yellow
2-pink
