Often a bug only appears with some option being in its non-default state while hiding in a fresh instance and it takes tangible amount of time to figure out which one is misbehaving. It would be helpful to have all the modified options marked somehow, for instance, by making their font italic/bold/underscore or by putting an asterisk * or a different symbol beside them.
Alternatively, there could be a page in the configuration with a list of all currently non-default settings and some mechanism to quickly default them one by one.
PS: In order to not disturb simple users (if there is such a concern) this can be only in beta versions and not in releases.

Sounds good but is too much work. What you can do is create an INI from fresh and file-compare it with your customized INI.
