Skip junctions

Is this option on or off by default? The help guide suggests that the default is "off," but that doesn't seem like behavior you'd normally want (folder junctions are backed up as real folders).

It's off by default, i.e. Junctions are skipped. However, they are not skipped if they are the top folder (or are among the top folders) of the copied items: it is assumed that if you explicitly select a junction and copy it, you don't want to be skipped.

I see. Are junctions also skipped by default in Windows' shell copy?

Yes, but (Win8.1) slightly different from XY: Windows copies the Junctions themselves as empty folders. XY does not copy them at all.
