Given the current malware situation for Windows especially, I'm not sure it's wise (also from a SEO-perspective) to go that way, even if the literary meaning does appeal.

I think you maybe correct.
BUT
I think it would be a shame if That was the deciding factor.
A little controversy might be a good thing.
Approximately a year ago I looked at XYplorer I thought it was probably a joke. Why would anyone pay for a explorer type of program when you can get them for free (sometimes I used total commander). How about that name it had to be a joke(now I like the name). After reading about it's capabilities and a few days of the trial I had no doubt about purchasing. At this point if I had to repurchase XYplorer I wouldn't think twice.
My point is that whatever the new name is even if it's called malwareplorer the program is still great.
P.S. I guess I'll have to change my name.

File Curo
Curo being what Google says is Latin for manage.
I'm pronouncing it internally as "Cure-oh" but I'm sure that's probably wrong.

And, conversely, changing the name will not attract people who don't like XY.
If it's called PowerExplorer it won't attract PowerDesk users because of the similar name.

Explorer is a registered trademark. I'm not a lawyer but I think Portable Explorer would mean trouble...

You could be right. While there are managers like CubicExplorer, Explorer++ and ExplorerXP, having the word Explorer stand on it's own like that might be an issue.
PortableExplorer is not as nice, and the contraction Portable Xplorer is perhaps a bit close to xplorer2.
Luckily I am not a lawyer either

Agreed. A pity because Portable Explorer is so natural it's almost irresistable.

A few more, to procrastinate making dinner

:
MultiPlorer -- multiplorer.com .. sounds a bit like multiplier
TFM -- thefoldermanager.com, though there is a 2003 utility called
Folder Manager
The File Tool / The Folder Tool - thefiletool.com thefoldertool.com
FleXplorer -- flxplorer.com .. sadly flexplorer.com is taken
Portable File Manager -- portablefilemanager.com .. maybe too long
pFileManager -- pfilemanager.com .. the p is for portable, honest .. don't go saying PeeFileManager
vFileManager -- vfilemanager.com .. v for versatile file manager, dunno if that clashes with the V viewer
FreshPlorer -- freshplorer.com .. because XY is innovative and you seem to have a thing for greenery
