Arrr. I want to be able to replace Windows Explorer with TrackerV3 totally, so when Windows Explorer is supposed to open, windows opens TrackerV3 instead.

When is that? On my system Explorer is never opened by anything. I just don't need it anymore. TrackerV3 is my base app for every operation. It's always open.
Whatever, I know what you want but I don't know how to achieve it.

If you don't like messing around in the registry, you're probably not using geoshell, and you should probably stick to Powerdesk as far as alternate FileManagers go, because it's the only one I know of that set's itself up as your default manager.

As you, Donald, don't want to add this feature to minimize TrackerV to system tray, I've decided to follow your life way to live any special functionality for a proper special application. Well, I have found such special utility – famous PS Tray Factory.
Now I see, that it is indeed very power and flexible utility. It minimizes to system tray virtually every application's window (Word, Opera, MS Outlook, Acrobat etc...). Every… except TrackerV

Have you intentionally implemented some special piece of code in order to prevent an evil user to minimize TrackerV to system tray?
P.S.
Once more about minimizing conception. Exactly so as you, I prefer not to close TrackerV during Windows session. But it does not mean, that it has to occupy place in taskbar. I do not need even the best file manager while I am working in Outlook or Word or Excel. So I can't see any conceptual disadvantage if Tracker would be able to put its button (icon) to system tray.

With all due respect, I don't see why this shouldn't be an option. If somebody wants tracker to take up a spot in their already crowded system tray, why do you want to stop them? I realize it's your app, but aren't you writing it so others may use it?

Also, I wouldn't consider this to be in the category of feature bloat/creep.
I like the way Filezilla has a 4th button on the title bar to minimize to the system tray. If that is not possible, I'd push for at least an option in the config dialog.

Ok ok ok... finally you all melted my heart of stone. The system tray will be trackerized in the upcoming version.
And I have to admit: it's so cool I'll use it all the time!

As the next step it would be very nice to have some hotkey (or two hotkeys?) (configured by user?) to minimize Tracker's window to system tray / taskbar and to restore back.
