On the left I have the Catalog at the top and the Tree underneath. However, I resize the tree to be a 50:50 split, but whenever I open XYplorer again, the Tree pane is only very small at the bottom, even after saving all settings.

I looked into my XYplorer.ini and I think catalog height is held in
"CatalogHeightSet" variable
there's also CatalogHeight, they have the same value in my .ini file. I'm not sure of the difference but if I resize the tree, save the configuration and look again in XYplorer.ini, they again have the same value
Maybe you can look at the values you have in those variables when the tree pane is so small as you showed in the screenshot and you might also check if after resizing and saving the configuration those values change
