When I have a visual filter set, using Open with Command Prompt clears the visual filter?
Is it supposed to?

Let's say I have a visual filter of *.cmd so I can work on batch files, and not see all the other files in a directory.
After editing one, I want to run it by right-clicking on the directory, choosing "Open with command prompt" then running that .cmd file at the command prompt.
It seems with 15.70.01 that doing the above clears the visual filter.
Maybe I'm accidently clicking on something else, and unintentionally clearing the visual filter, but can't figure out what.

Even with the new v15.80.00, if I have a visual filter set, the act of left clicking on a folder in the tree pane clears the visual filter.
Since this is not considered a bug, is there a setting that can be set to have only turning off of a visual filter only by asking for it, not some un-related click?

Ah, left-click... sure, Visual filter is cleared on left-click, that's a feature.
Your options:
1) right-click and choose "Open Command Prompt Here" from the menu
2) Ctrl+Alt+P

I even have the little-known "Persist Visual Filters Across Folders" option set, based on some advice here quite a while ago.

Try this:
untick Toggle on same filter in menu Tools -> File Operations -> Find Files & Branch View -> Visual Filters

Yes, that will indeed change the behavior.
But I became unsure about this "feature". Should it really be like this? Should left-clicking the current folder in the tree remove a visual filter from the list under any conditions? Maybe not...
